Yes — Pogradec and the village beaches along Lake Ohrid have swimmable shallow zones, lifeguarded in season. Water is clean (UNESCO standards). Lake Shkodra is also swimmable but check for algae blooms in late summer. Lake Komani is for boating, not swimming (cold, deep, fast currents).
Two daily ferries (May–October) connect Komani Dam (near Shkodër) to Fierza, taking ~3 hours through fjord-like canyons. Reserve seats through your guesthouse or Berisha Ferry online. Bring snacks; the boat has minimal food. From Fierza you continue by minibus to Valbonë (1.5h).
Drilon Lake (just east of Pogradec) is small, spring-fed, with a Tito-era park around it — almost no tourism. Lake Belsh in central Albania is similarly off-the-radar. The Mikrë (Lesser) Prespa Lake on the Greek-Macedonian border has just one fishing village (Liqenas) and protected birdlife.
